I think the difference is a Pencil is generally square whereas the Paintbrush is a circle? So a size 2 Pencil would be a 2x2 pixel square, while Pinta's 2x2 Paintbrush is a circle.

Actually Paintbrush object set to 1 should be the same as Pencil. In my humble opinion Pencil object is not needed at all and is redundant.
